Yes. WooCommerce only tracks quantities when Manage stock is enabled (store-wide and per product), and the sync reads and writes those real numbers. Products left as In stock without quantities have nothing to sync, and no tool can invent counts that are not kept. Turning it on is one setting plus an honest first count.
